I suppose favourite is a bit different than what we think is the most iconic. If we're going with iconic, than SCOM hands down. Though it's not my favourite song per se, it will easily stand the test of time as one of the greatest guitar solos ever. I think the only solo to come close is McCready's in Alive by Pearl Jam.

As for favourite, I'll break it down by album:

AFD = Paradise City (Simple, melodic, perfect - everything Slash is known for).

Lies = Patience (only because none of the others really stick out; plus it's great to hear him rock the acoustic guitar).

Use Your Illusion I = November Rain outro (best guitar solo put to a six chord progression I've ever heard; probably GNR's second most iconic guitar solo).

Use Your Illusion 2 = Locomotive (Estranged is great, but I love Slash's guitar work at the end of this song. Axl on piano, Slash wailing on guitar, it's the sound I wish they had developed further for the next album).

Spaghetti Incident = Since I Don't Have You (since it's a cover album, it's tough to attribute credit to Slash, so I went with tone and feel on this one).

Live Era = Nightrain (one of his best live solos).
